As you have seen with all this testing, it can be a chore trying to get Bible Analyzer running on different distros. Each one has its own peculiarities. Usually, the issues are with the dependencies. v4.7 is too old to support some of the features you mention. The editors both are based on the OS's underlying HTML page rendering system. More or less a basic browser. In Linux this has some quirks. I'm not sure what may be causing this. I do not have an Arch install to test nor do I have time to do so. I simply cannot test Bible Analyzer on every distro. Sorry.

Well...yesterday I added a delete feature for the upcoming version. When there are no entries, on Save in the ACF Bible Analyzer asks if the user wants to delete the topic.

Yes, its possible but not very practical for large result sets (100s of hits) but could be useful for smaller ones.
A couple ways one can restrict results is through the Exclude option. Results can also be exported (through the ACF) to a text or csv file and the unwanted hits removed.

Yes, it needs a delete feature.
The file is a simple sqlite db and can be edited with any sqlite editor.

It should be the Appdata folder. Sometimes Windows runs from a copy. Just delete the filke there and let Bible Analyzer put a copy a new one there on next start.
