all my books are showing up twice in the "Books and Articles" --- but there is only one in the files

There must be duplicate copies in another location.
You can got to Tools/Display Primary Modules Folder and Tools/Display User Modules Folder to check for only one copy, but maybe the easiest way would be to search your whole drive for the file name of one of the files and see if you get two hits. If you do the others are probably there as well.
