The blue windows seem to occur only on some distros and certain themes. Some users can change their current theme and eliminate it. The flashes when certain windows or panels update is likely some sort of refresh or update issue in the underlying wx code. I'm not sure what the cause is. I'm working ...

Bible Analyzer can't find the modules it needs to start. They should be in your Documents/ BIble Analyzer/Modules folder. Try deleting your Documents/ BIble Analyzer folder and then start Bible Analyzer. It will generate a new one. If it still won't start try running Bible Analyzer from Terminal by ...

Bible Analyzer uses espeak in Linux. If espeak works ok with other programs, try running Bible Analyzer from Terminal (type, bibleanalyzer) and see if the output has any TTS errors reported.

So the Download Manager will sync with the server OK but it will not show your items as "Purchased" in the Price column as it does in Windows?

Bible Analyzer can't find the wx dependency on your system. It is called python-wxgtk3.0 on Ubuntu. Install it and Bible Analyzer may start.

To back up everything from a normal install on Windows, you need to back up the two folders you mention plus your ProgramData/Bible Analyzer folder and your User files folder.
